Captain Mushfiqur Rahim with 32 and Mohammad Mahmudullah, who is yet to get off the mark, were at the crease.
Fast bowler Fidel Edwards, recalled in place of Ravi Rampaul, had taken three wickets – Nazimuddin for four, Naeem Islam for 16 and Shakib Al Hasan for 17.
Windies’ captain Darren Sammy had earlier captured two wickets.
The home team had brought in Nazimuddin in place of opener Junaid Siddique in the hope of boosting their batting.
The other opener Iqbal was cleared to play on Tuesday after suffering an elbow injury.
Bangladesh also included debutant 20-year-old paceman Abul Hasan in place of Shahadat Hossain.
The West Indies lead the two-Test series 1-0 after winning the first Test by 77 runs in Dhaka.
The Sheikh Abu Naser Stadium in Khulna became the seventh venue in Bangladesh and the 107th in the world to host a Test match.
