South Australia started solidly, despite losing opener Michael Klinger for seven when he played on to Butterworth (1-6) at 1-19.
But they went from 1-51 to 4-51 in the space of two overs.
Hilfenhaus (1-22) removed debutant Sam Raphael for 22 when the opener slashed a ball to gully.
Faulkner (2-7) struck twice in the 26th over, trapping Kane Richardson (15) lbw and then having Travis Head (0) caught behind when the batsman flashed recklessly at a wide delivery, just the second he had faced.
Playing his first long-form cricket since April, Test paceman Hilfenhaus bowled 10 overs but struggled for consistency.
Fellow Australian squad members Ricky Ponting, Ed Cowan and Nathan Lyon will also use the match as a final hitout before the Test series opener against South Africa at the Gabba next week.
